I don’t know much about G5, but in S4’s Castle Mane-ia Twilight finds the library in the Castle of the Royal Sisters, and the books in it are in perfect condition, after being exposed to the elements for a thousand years.
Back then, I theorized about an ambient magic that significantly slows down the speed at which abandoned objects break down without protection. A thousand years or more could have passed since the events of G4, but the magic is still protecting the cottage.
That, or Discord.
Discord. We know from the IDW covers that he took over Fluttershy’s place and home, and took care of her cottage for as long as he had magic. Likely as a monument to the time he and Fluttershy had, which survived the following centuries. The small but clear architectural signs on the buildings in Canterlot suggest a shift from the 1920s to the early 2000s - which suggests that there had been a very long time between the end of G4 and the G5 movie.
The condition of what looked like a stable and somewhat drier climate suggests that the cottage has been abandoned for decades, although Discord may have stayed there as he had no magic, he could not prevent the decay over the years. Indications of when Equestria’s collapse happened are between 100 and 200 years. There are signs that three or four generations had passed between the collapse and the G5 movie.
Ponyville is likely gone because the Mane 5 would have found it by following the river, but it’s possible that the crystal castle isn’t completely gone, as the IDW cover of #10 suggests that some of it may have been preserved, perhaps as a mausoleum.
Speaking of passive magic; there are signs that only active magic was removed, the internal magic as seen with the cutie marks on the ponies and the chimerical creatures that could survive in non-magical environments, was never gone. How could ponies hold objects with their hooves? So passive magic can exist without being registered, especially if it is based on the spells of special powerful magical beings like alicorns and Discord.

Oh yeah, I forgot about CotTS. Definitely a weird case, though it’s possible someone manually cast a spell on the library to slow its decay - or at least, that’s what I’d prefer as an explanation than “looks like magic just makes basic physics work differently, guh-huh!”
(That’s not meant to be a dig at you or anything, I just dislike real-world functionality working differently because of “passive” magic that was never deliberately cast. It feels kind of cheap to me for whatever reason.)
Also, (and this is to everyone), on the note of Fluttershy’s cottage, keep in mind that in G5, all magic in Equestria was “turned off” for at least 40 years, likely even longer.

Having watched a lot of videos on abandoned locations;
Fluttershy’s house here looks like she hasn’t lived there…in ten years, maybe even less if the animals had in-and-out access to the building.
There’s only a few cobwebs and/or mold, basically all her belongings are still in structurally good condition, the windows aren’t broken, there’s actually not a lot of overgrowth on the exterior.
If we assume at minium, G5 takes place 60 years after G4, and nobody’s lived here since Fluttershy, then there should be broken windows, the door (probably) off it’s hinges, maybe a collapsed rafter beam or two, along with loads of mold, water damage, rotting, and deterioration of items - and that might be an underestimate; most places don’t stay abandoned that long to be documented in such a state.
And, of course, if G5 takes place centuries after G4…well then Fluttershy’s house should have been leveled by natural or pony-made forces a long time ago.
