From what I gather at the artists’ page, Twilight gave the elements over to the changelings because they were disguised as her friends - following the pattern where she forced her Discorded friends to wear them without questioning their odd behavior.

She’s preparing to murder her. This villain is now both the same creature that not only destroyed her life and turned her against her only friend, but also the same creature that sacked Canterlot and beat up her only friend.
 
Luna has quite a few excuses to make Nightmare Chrysalis’s life suck.
